I guess you can use a batch image editor such as photoscape to crop the PNGs and then convert them to ico using iConvert or another similar tool. For example MS Paint allows you to save an image file as a JPEG PNG BMP or GIF. Latest version Edge already supports APNG so in the long run it will be a good format to choose.

However because the src of the was empty the broken image icon still appeared in browsers that use it.

Maybe windows uses a minor percentage of empty space. To edit the file type in Notepad select All files as the file type and replace the txt extension with the desired one. Its probably because the icon has a padding or empty space around it because of the way macOS handles icons.
